“in” does not go with “come out” as part of the phrasal verb. It is “come out” “in(to) the quarter”. From the context I take “quarter” to mean the Jewish quarter, or area of the city. They went out, and went into that place.
Beware that there are transcription errors in that lesson. I’m listening to it because Dr. Krashen’s lectures are always fascinating and entertaining. In the full text (which I had opened for addressing your question) I noticed this:

That should be “rules and word lists”. These types of errors are unfortunate and certainly do not help language learners, and there are many of them. I don’t know, but I would assume that this is a machine-generated transcript.
