What is the difference between “había estado” and había sido? Both seem to mean “ had been”, in the story I”m reading.

Sido comes from ser and estado comes from estar. Ser is a permanent form of “to be”, like: the sky is blue = el cielo es azul; she is tall = ella es alta. Estar is a temporary form of “to be”: I am happy = estoy feliz; the dog is over there = el perro esta alli. Someone above my Spanish level can comment on the subtler differences, but that is the main difference.
