Can I also say: “with my job”?

I would say that in this context, you can use both ‘in my job’ and ‘with my job’, but I think that they would emphasize things slightly differently. The difference is however tiny.

If your question is asking whether these are interchangeable in any sentence - I would say, not always.

For example - you could say -

“I am happy in my job” or “I am happy with my job”

both correct and conveying the same message. However it would not sound correct to me to say,

“In my job come many privileges”. Here I would rather say, “with my job come many privileges”.

“In my job” can be used when talking about anything directly related to the job, while “with my job” would be more appropriate when talking about things that are indirectly associated with the job. In my example the privileges are not directly part of the job but are incidental to it. Happiness can be either directly or indirectly associated with the job.

FYI - “with my job come many privileges” sounds better as “my job comes with many privileges” to me, and “my job comes with many benefits” might be a little more common.
