Come va - can be translated as how are the things going, whereas come stai as how are you. So in fact they both mean the same thing and it’s up to you which one do you wish to use.

Come va? = How does it go? (How’s it going?)
come stai? = How do you stay? (How are you?)
Both are used informally.

Paul, regardless of what Wordreference says, I don’t perceive “Come va?” as so informal as “Come stai?”
I’d say “come va?” lies halfway between “come sta (Lei)?” (formal pronoun) and “come stai (tu)?” (informal pronoun). It can be used whether you address the person as Lei or as tu.
